Baking bread yourself is home economy, which is not included in the calculation of GDP.
However, bakery's making bread with flour is calculated in the GDP as an added value.
The way to distinguish purchasing flour by bakery or by individuals may be reached in this way:
If the flour is sold to the stores or supermarkets, we may assume that it is sold to the individuals. Otherwise, probably, it is sold to the bakeries. (However, I'm not sure whether it is the very way the government is using.)
